1)I traveled this route after a long time. It brought me back the memories of ten years ago.

2)I traveled this route after a long time. It brought me back the memories from ten years ago.

Which one is natural? My assumption is 1) is incorrect as it can mean memories of 10 years in the sense that the memory collected over 10 years. The word "ago" does not fit. But, I am not sure.

Context: The route I am mentioning is what I used to use to go to my school. I finished my school 10 years ago.

Which one is natural?

They're both natural and mean the same thing.

Then you'd say "memories of the past ten years."

It fits. If you traveled the route ten years ago, then memories of traveling it are from ten years ago.

Context: The route I am mentioning is what I used to use to go to [STRIKE]my[/STRIKE] school. I finished [STRIKE]my[/STRIKE] school ten years ago.
In a narrative, spell out small numbers. (You can look it up if you want to know more about when to use digits and when to spell them out.)

But, I am not sure.

Where should that comma have gone (assuming you needed to use it at all)?

I think it is more natural to omit "me" (understood) and say "it brought back memories".

How about:
Travelling the route after a long time brings a feeling of nostalgia?

I wouldn't open with "It brought me back" at all.

It brought back memories of ten years ago.
It brought memories of ten years ago back. (Less likely.)
It brought memories of ten years ago back to me.
