Can I use "the organism" instead of "the body"? If both are correct should they be used with "the" or can "body/organism" be used without an article in my sentence?

"I drink a glass of water in the morning. It helps to cleanse the liver and kidneys as well as to remove toxins from (the)organism/body."

Don't use "organism".

Use either "the" or "my" before "body" in this context.

I think "the organs" would fit.

I think "the organs" would fit.

That would be tautologous. "Cleanse the liver and kidneys" means the same as "remove toxins from the organs".

The important thing is that we don't call ourselves organisms.
