This comes from Grammar In Use, a worksheet prepared by McMillan Education that was handed out to many high school students in Poland.

There's an awful lot of Polish in it, but my question is only about one particular exercise.

Exercise 2.4., page 2:

X: Did you do your homework, Jack?
Y: ......
X: Wow! I'm impressed.

:cross:A) Yes, I was, Miss Higgins.
:cross:B) Yes, I had, Miss Higgins.
:tick:C) Yes, I did, Miss Higgins.

Is "Did you do your homework?" correct here? I'd use "Have you done your homework?", and for the reply, I'd use "Yes, I have."

"Have you done your homework?" is OK, but "Did you do your homework?" is probably more common.

In American English, anyway. I've been told here on the forum that British English may favor the present perfect.

Yes. I would expect "Have you done your homework?" to come from a parent most likely. And "Did you do your homework?" to come from a teacher. (American English.)
