I grew up with BATMAN and it was as if he were/was there alongside with me during my childhood.

Are both okay here?
 
I would use "'were". It calls for the subjunctive.
 
I learned elsewhere that 'was' can also be the past subjunctive, but I don't know whether it is right or wrong.

That depends one's version of English. It would be wrong in mine.
 
"Was" is not subjunctive there.
 
Alternative sentence:

I grew up with Batman, and it felt as if he were always alongside (with) me throughout my childhood.
