Hi,

"I'll see what you do." Is it OK to say when telling someone in a threatening way?
 
No, it doesn't make any sense. Telling someone what is a threatening way?
 
A: I'll beat you. I'll punish you. I'll hit you.
B: I'll see what you can do.
 
I don't fear what you can do.
 
A: I'll beat you. I'll punish you. I'll hit you.
B: I'll see what you can do.

Something like Do your worst would work better for me.

You can reply with a sarcastic tone:
Oh yeah? I'm shaking like a leaf!
 
A: I'll beat you up.
B: Oh yeah? You and whose army?

That's always been one of my favourites!
 
What about "Show me what you can do"?
Is it natural?

A: I'll beat the ***t out of you!:bad-word:
B: SHOW ME WHAT YOU CAN DO!:bad-word:
