There is no difference between

'In the course of the last three years'

and

'During the last three years'.

I would be inclined to say "Over the course of the last three years...".

I would use "in the course of" for an activity:

In the course of writing my dissertation, I discovered many interesting things about asteroids.

In the course of setting up a new business, I realised I knew very little about accounting.
