2. Mary has not been here; nor has John. (semicolon)
3. Mary has not been here, neither has John. (comma)
4. Mary has not been here; neither has John. (semicolon)
Which of the above sentences is not acceptable to native speakers?

I would not use a semicolon as it is for separating two closely related independent clauses.

The comma is definitely wrong. The semi-colon is better. However, I would say either:

Mary has not been here and nor/neither has John.
Mary has not been here. Nor/Neither has John.
