The purpose of this experiment is to determine whether supercooling occurs on each of three liquids with different purity at -2 degrees Celsius for 2 hours.

I want to say that the experiment will be conducted at -2 degrees Celsius for 2 hours

For starters, purpose is not the right word. You mean aim.

on is the wrong preposition, and so is with.

Don't worry about whether your sentence is 'natural'. You should worry about saying it clearly and precisely. This is academic writing.

The best choice is in, but to be honest, I'd rephrase the whole sentence.

Is it better to change '
at -2 degrees Celsius for 2 hours' to 'exposed to a temperature of -2 degrees Celsius for 2 hours' ?
