In the English textbook for the 4th grade (author M. V. Verbitskaya), three towers were drawn in the picture. The task says that student must to make a sentence based on the picture. My granddaughter wrote this sentence "Which tower is the tallest?". Did she write the sentence correctly? Or maybe she must write "Which tower is the highest?"

Or should she [STRIKE]must[/STRIKE] write: "Which tower is the highest?"

That would be fine, too.
Tallness is usually the distance from bottom to top. Height usually states the highest point.

So you can say: "Which peak is the highest?" because the peak is a mountain's highest point.

However, there are no strict rules, so your version is also natural. Hers, however, is more likely. When we talk about people and buildings, we usually talk about how tall they are.

That's my opinion. I'd like to see what others here think.
