I would like to know if it is possible to use "Having" in the examples below...

1. "I am having to take him to school every day."
2. "Thank you for having spoken to her."
3. "Thank you for having arrived early."
4. "We are having to clean up her mess."

Yes, but with "have to (do something obligatory), I think the simple present tense is more natural.

They're all possible but I have put the more natural version next to sentence 1 to 3 in blue. With sentence 4, "We are having to ..." would work as long as it's said very shortly after the mess was created.

That is fine if the duty to take him to school is of limited duration.
