We are honoured to have you between us.
Context:- I said the above sentence to one of my colleague.

Is this sentence correct? Somebody pointed out that we can't use "have" here.
 
That is not enough context. Why did you say that sentence?

It's possible, but it implies that the person you're talking about is standing/in between two people! Is that what you meant?

That somebody is wrong.
He was standing between 4 people including me. I understand "between" is wrong and I need to use "with" or "among".

I said this sentence to say something in honor of my colleagues.
 
Who's that colleague? Is he very senior in the organisation and someone you rarely meet and are you much lower in the hierarchy? If so, "with" or "among" could work but it still seems overly formal.

If he's someone at your level, a much better alternative would be "We're happy to have you with us".

Try:

He was standing with four other people, including me.
