Which of the above sentences is correct?
 
1. Welcome to the Museum of History.
2. Welcome to Museum of History.

Which of the above sentences is correct?
Only #1 is correct. When "of" is part of a proper noun, we usually need "the" at the start of that noun.
 
Also, it's possible that "the" is part of the official name of the museum. If that's the case, it should be capitalised.
