Do you say 2 more often than 1? As I know, present progressive tense is for a short term state. So 2 may refer to a temporary living place.
1. Where do you live?
2. Where are you living now?

Isn't it more usual to ask "Where are you staying now?" for asking someone's temporary living place?

What is the difference between the two? Does 2 imply shorter term of living?
1. I live in Toronto
2. I'm living in Toronto.
 
Yes. 1 suggests a more permanent state of affairs. I would expect "I'm living in Toronto" to be followed by something like "for a couple of years" or "at the moment, but who knows where I'll be next month!"
 
Remember that 'temporary' doesn't always mean a short time.

Can you think of an example using present progressive for something that is temporary but which lasts a long time?
