Today someone called me on the phone. He asked me if I wanted to buy an apartment and I said no. Later he phoned me again and I said "Where the hell did you get my phone number?" I was very angry. Is my question natural?

I'd say 'How did you get this number?'

In my opinion, either your version or Rover's suggestion are equally natural.

Some other similar versions I've used in real life are:
"Who gave you this number/my number?"
"Where did you get this number/my number (from)?"
"How did you get a hold of this number/my number?"

Those are just a few I can come up with now, but I'm sure there are others. Mine aren't particularly any better or more natural than yours or Rover's.
