Hi,

- I would rather get coke rather than/instead of coffee.
- I would prefer to get coke rather than/instead of coffee.

I would like to ask if we can use 'instead of' instead of 'rather than' in those sentences.

It makes sense to say "instead of'' if you already have your coffee, otherwise, ''rather than" fits much better.
 
In your first, I would use "instead of".

In your second, I would use "rather than".
 
Is there any reason why you would use 'instead of' or 'rather than'?
 
Personal choice.
 
"I would rather get coke rather than coffee" is not a natural sentence we would not use "rather" twice. That alone makes "instead of" the right choice for the first one.
 
I would rather get Coke than coffee.
