There is little difference between "are you finished" and "have you finished" except that the first CAN be used in an argument. If you are simply asking if the work is completed, either one is okay.
Someone once told me that "a roast is done, a person is finished" implying that asking "Are you done?" is rude but "Have/Are you finished?" is okay. I don't make that distinction.
I'm not a teacher, but I write for a living. Please don't ask me about 2nd conditionals, but I'm a safe bet for what reads well in (American) English.
