Are these modal auxiliaries used correctly?Between Head master and Old Student :
Student : May I come in Sir?
H.M : Yes, Can I know why you are late?
Student : I could not catch the 9.20 bus, Sir.
H.M : Hereafter you must come late. (I think here It would be mustn't or shouldn't.)
Student : No, I won’t Sir.
H.M : You won’t get up early.(I think here it would be should)

You are right and the example is wrong. Some of the dialogues on that page make almost no sense. I hope you are not paying to use that site. The teacher's last line can also be "You must" instead of "you should" but "early" should be "earlier."
I'm not a teacher, but I write for a living. Please don't ask me about 2nd conditionals, but I'm a safe bet for what reads well in (American) English.
Between Head master and Old Student :

H.M : Yes, Can I know why you are late? "Can you tell me.....?" or "Tell me...." or "Why are you late?" would be better.
Student : I could not catch the 9.20 bus, Sir. OK
H.M : Hereafter you must come late. (I think here It would be mustn't or shouldn't. Yes)
Student : No, I won’t Sir. OK.
H.M : You won’t get up early.(I think here itwouldbe should Yes)
Context is always important; labelling is rarely important.
