I don't know the context here, but to "take the cowl" (like "take the habit") can be a way of saying "become a monk" (or member of some other religious order). Both "cowl" and "habit" are garments worn by monks. That is not the only possible meaning, but my first guess would be that the guy was compelled to become a monk.
