I've heard that line in a couple of rap songs. Does anyone know what it means?

I don't know, but UrbanDictionary suggests it could mean a strip club:

As another possibility, could it mean kill them as church would be the place for the funeral? (Just guessing)

I also found "Take'em to church" in "Never Let Me Down" by Kanye West. But it's between to verses in that song and doesn't seem to belong to either.

I'm afraid the lyrics make me feel very old- I've read through the whole thing online and am none the wiser. It's generally boasting, but I can't get a specific sense out of it.

Re: the Kanye West song. The phrase "Take 'em to church" means to play an instrument, sing a song, etc. in a fashion similar to or reminiscent of the way it is done in many african american churches (especially those of Protestant lineage i.e. Baptist, Pentecostal, Holiness). Hope this helps!
