Can I say "Will you stay at the same hotel"?
Or "They used to go out in the same school"?

You can say "Will you stay
at the same hotel when you come back?" or "Will you stay
in the same hotel when you come back?" They are both correct.
#2 is not a correct English sentence. I don't know what you mean by "They used to go out at/in the same school". If you mean they attended the same school then you don't need the phrasal verb "to go out". You simply say "They used to go to the same school". Is that what you meant?
Remember the rules of written English:
- Start every new sentence with a capital letter.
- End every sentence with the relevant punctuation mark.
- Always capitalise the word "I" (first person singular).
- Capitalise proper nouns (English, Iran etc).
