What is the difference between,
1.What are you doing
2.How are you doing
 
T​hey are both incorrect because they lack a finishing punctuation mark. Do you understand the difference between "what" and "how"?
 
"What are you doing?" The question maker is asking the thing you are currently occupying in.
''How are you doing?'' is a greeting.
 
Davidddp, it is admirable that you wish to help a fellow learner but there were errors in your post and you did not start your post with "Not a teacher" as you are required to do.

It can be a greeting to which no response is expected.
It can be a greeting to which you reply "Not much. You?" or just "What's up?" back at the person.
It can ALSO be a genuine inquiry about what is happening / what the current situation is.

prasadisri, for the second time, a better title would have been What/How are you doing?.
