Last night, I ate a big pizza all by myself. At the midnight, I felt extremely full. The pizza seemed swollen in my stomach and pushed my stomach. The last time I had a similar experience was eating sticky rice. That time was a lot harsher than this. I felt nauseated and stayed up all night because of that. Fortunately, it was disgested in the morning.

Nausea kept me awake all night. Fortunately, it was I'd completely digested the rice in by the next morning.

I intended it to mean that by the time you got up the next morning, you felt better.

Basically, yes. However, "by" covers a period of time that runs right up to but just before the start of something.
