I'm writing a script and have some problems choosing what tense to use here:

A guy made a girl pregnant after a one night stand three years ago, but has just been told about it now...

Guy: If I knew/had known she got/she'd gotten pregnant, if she had just told me, we could have worked something out. I could have convinced her to keep the child.

What would be the correct/natural tenses to use for the bold-faced part? Also, would 'if only she had told me' be more natural here?

"If I had known she'd gotten pregnant"

No, it's natural as it is.

Note that "gotten" is AmE. BrE and other varieties use "got" as the past participle of "get".

Or "If I'd known she was pregnant, ...".
