1. I work with John.
2. I work along with company A.

Are "work with" and "work along with" interchangeable in the above sentences?
 
"Work along with" doesn't sound right. They are probably a small minority of cases where it might work - related to dialects, not grammar.
 
Maybo, say "I work for company A" (if you are an employee).

When do we say "work along with"?
 
Merriam Webster gives this example sentence.

He worked along with several colleagues to finish on time.
