2)"It turned out that he had already been there."

I would go for 2). What would others think?

"it appeared" may mean that there is some kind of evidence left behind (an open door, etc.)

We didn't know that he had already been there. We thought he was late but when we came to a party he had already been there. Which one would you choose in this context?
