I run my hand through my hair to set it. I don't use comb a lot to set my hair.

Please check my sentences.
 
That's a bit clunky. Why not say the following?

I usually comb my hair with my hand.
I usually use my hand to comb my hair.
 
I don't think you mean "set" anyway. I think you mean "style". However, if you simply mean that you use your hand instead of a comb, use Phaedrus' suggestions.

Is it incorrect to say "Johnson ran his hand through his hair while talking to me"?
 
How about ran his fingers?
 
Is it okay to say "comb my hand with my hand"? I find it a bit odd.

I comb my hair with my hand only as a last resort. It's like trying to rake leaves with a pitchfork. :)

The version with "fingers," which, though more specific, means the same thing, seems a bit more popular than the version with "hands." From Google:

"comb my hair with my hands": 7,210
"comb my hair with my fingers": 28,500

"combs his hair with his hands": 2,640
"combs his hair with his fingers": 7,130
