We have funds available in hand is USD 2.5mn.

I understand "is" is not correct in above sentence and we should use 'of"?

Am I right? If so please help me to understand why "is" not correct and "of " is correct?
 
You are correct. If "is" were allowed, your passage would no longer be a sentence, as it would have two verbs, "have"and "is".

We have funds available on hand in USD 2.5m.
 
I think you can also say " funds in hand of $2.5m".

Yes, and "of x million" seems far more natural than "in x million" to me.

What you have mentioned as Penal Interest (Principal) is actually the interest on overdue principal.

Is the above sentence correct? I doubt because of two verbs in above sentence. Please clarify.
 
No, there is one verb: is.
 
The what-clause functions as a noun, so the construction is 'Something is actually something'.
