Are you agreeable to the plan?

Short answers to the above sentence:

1. Yes, I am
2. Agree =I agree
3. Agreed=That is being agreed

Is it correct to say 'Agreed=It is agreed'.

Most native speakers would say 'Yes', or at most 'Yes, I am'.

If we receive an e-mail to ask "Are you agreeable to the plan?"

Is it common to reply by just marking "agree" or 'agreed"

What do you mean by "marking?" Are you checking a box that says "agree" or are you actually providing a written response? If it is the latter, 5jj and Rover have provided the short answers that you originally requested. Another option would be "I agree."
 
If a question begins "Are you ...?" then the answer would logically be "Yes, I am" or "No, I am not".
