The construction of the sentence can be changed to sound natural; as:
So although they had never met you, they felt a special connection with (or to?) you.

Both the prepositions means the same and can be used to connect something or somebody to/with something. But if people connect for relationship, that is, someone feels liking for another and understand each other as in the present context, use connect with
