I am trying to combine the two sentences using a participial phrase.

The ship was blown by high winds. The ship was at sea.

-The ship blown by high winds was at sea.

-The ship being blown by high winds was at sea.

Which one is correct?

I'd write, "The ship at sea was blown by high winds."
Both of your sentences are correct.
