Did you come by car or on bus?

Did you come by "car" or "autorickhaw" or "motorcycle" or "cycle" or "boat"?

Did you come on "bus" or "plane" or "ship" or "train"?

    Please check.

Re: Did you come by car or on bus?

Why have you used quotation marks in your sentences?

Because there is more than one option.

No, you shouldn't use quotation marks for that.

Re: Did you come by car or on bus?

It depends on what you're actually asking us to look at. If you're planning to ask someone "Did you come by car, autorickshaw, motorcycle, cycle or boat?" then you should not put quotation marks round each form of transport.
If you're asking us if it's possible to say "Did you come by car?", "Did you come by autorickshaw?", "Did you come by motorcycle?", "Did you come by bicycle?" and "Did you come by boat?" then that is exactly how you should lay it out. List each exact question you are unsure about and we can comment on each one.
Remember - if you don't use correct capitalisation, punctuation and spacing, anything you write will be incorrect.

Did you come on bus or plane or ship or train? Is it correct to use "On" for these means of transports? Can we also use "By" for these?

Re: Did you come by car or on bus?

If you use "by", you don't need an article before each form of transport. If you use "on", you need an article before each form of transport.
