It's her belief that "he has a great personality" is a roundabout way of saying that he isn't very good-looking. She imagines that he's probably chubby (round, plump, fat) and has a comb over (mostly bald with hair on the side grown long and combed over the top to cover the bald part.)
 
Code is another way of saying something.
Chubby = fat.
comb over = almost bald, the hair is swept over the bald spot.

If you say that a girl has a great personality, it is thought of as code for saying that she is not beautiful.
