Why is “has eaten” incorrect?
 
"Someone has eaten my chocolates" means "Someone has eaten all [of] my chocolates". The original sentence makes it clear they haven't all gone. We can express this in the following ways:

Someone has been eating my chocolates. There's only a few left!
Someone has eaten some/most of my chocolates. There's only a few left!
