I Having been ill that is why I stayed at home.
I Being ill that is why I stayed at home.

could someone please tell the difference between these two sentences.

Neither would ever be uttered by a native speaker.

Being ill refers to the present. Having been ill is used in reference to the past

If you were to use the forms in bold, you would have to delete the parts I have coloured red, and insert a comma after 'ill'.

Sorry, I don't get you. My question is: Is it possible to replace this three words with single word or double word?

This learner finds it impossible.

Pardon me, but why don't you use 'I' instead of 'This learner'? Because when I saw this the first time, I was a little confused.
