Please tell me if my understanding is correct.
1. He had been ill for two days since he got home. He stayed in bed until he recovered.
It means the state of being ill lasted for two days after he got home. The past perfect has something to do with the past.

That sentence is not natural. 'After' or 'when' would be better than 'since'. I see no reason for the past perfect.

Yes, and with "had been" I would expect "before" replacing "since".
