take out "will" from the second sentence.
Just to clarify—teechar is telling you to take out only the first will.

My normal advice is to put adverbs like already between the first auxiliary and the second auxiliary, in what I call the 'sandwich position', like this:

By the time you come back, he will already have read the article.

When you use By the time ... with a future meaning, you should use the present simple tense.

Don't forget to start every sentence with a capital letter and end every sentence with one appropriate punctuation mark.
