1. I will not go to work tomorrow as I need to pick up my son from the airport.

2. I will not go to work tomorrow as I need to pick up my son in the airport.

Are the above sentences correct in the same meaning?
 
Number 1 is possible. Number 2 is only possible if you're planning to go inside the airport and lift your son off the ground.

The most natural preposition here is at.

You are "in the airport" when you have walked into the building. "Pick up" can mean "lift off of the floor". Therefore sentence 2 means you have to walk into the airport and lift your son off the floor.

That is the literal meaning of pick up, as in picking up litter from the floor.

In BrE, we would say "... I have to pick my son up from the airport". That suggests that he is going to arrive on a flight and you are going to collect him after he comes through Immigration and Customs.
