It seems to me they're both used when someone makes a mistake,Is there any difference between them?

They're just two of many mild and totally inoffensive expletives. Others include rats and drat.

The difference is that shoot is a euphemism for shit, which is in the second category of offensiveness on a scale of one to four.

and some ruder ones which I won't post. As far as I'm concerned, the ones above, with the exception of the last three, are very unlikely to cause offence to anyone.
