When talking about someone who while being angry says something unpleasant can "from emotion" be used? I mean while being emotional and that's why I am saying it left a scar somewhere deep. I mean in my heart.

"Of course she said that from emotion and I knew that but it still left a scar somewhere deep."

No, "from emotion" means nothing.
"Of course, she said that from emotion while she was feeling emotional and I knew that, but it still left a scar somewhere deep scarred me deeply."
See above for my suggested version.
If you want to make it clear you're talking about your (metaphorical) heart, I'd probably end with "... but it still left a deep scar in my heart".
Also, the opening could be said as "Of course, she was very emotional when she said that, but ...".
