Only #3 is correct.
 
2 would be correct with the addition of the article - "They have the same meaning".

Thanks for answering. I added an article "the" for number 1 and 2:

1. They have the same meanings.
2. They have the same meaning.
3. Their meanings are the same.
4. Their meaning is the same.
5. They have the same meaning.

Would you please be kind enough to give your final answer once again?
Are they all same? If they are all same then what's the difference among them?

2 and 5 are identical.

Those are equivalent.

What if I put "a" instead of "the"?
I mean:

2. They have a same meaning.
3. Their meanings are the same.
4. Their meaning is the same.

Is "2" correct? According to your helpful explanations I think "2" is incorrect too. Right?
 
No. It's "the".
 
Thanks for answering but by saying "No" you mean "No it's correct" or "No, it's not incorrect" or "No, it's incorrect" :?:
 
I answered the question "Is 2 correct?" If you don't want to be confused, don't put two questions in your post.
 
Some minutes ago a native English speaker told me that sometimes using "a same meaning" is correct:

They have the same meaning
- Each sentence or word or phrase has only one meaning, and the meaning of each is the same.
"John's coat" and "the coat of John" have the same meaning. Their only meaning is the same.

They have a same meaning - Each word or phrase has several meanings.
ONE of those meanings is used by both phrases.
All their other meanings are different from each other.
One of the definitions of "bank" is the same as one of the definitions of "slope".
"Bank" has twenty other definitions that do not mean "slope".
"Slope" has ten other definitions that do not mean "bank".

Do you agree with me or him?

They could have "the same meaning" or "a similar meaning", not "a same meaning".
