Does this next sentence have proper structure, I am not sure wether there should be quotes around the question and whether 'did' should be capitalized. -- Which raises the question, did he meet these goals or is the committee merely awarding him this prize as a sign that they support his intentions? --

No it's not right. Strictly a 'which' clause like this belongs with its sentence - that is, the sentence in which 'what raises the question' is described. Eg:
He claims that he fulfilled his obligation, which raises the question, did he ...
Your construction is often used by authors, but it's best used only by people who know what they're doing.
Your first sentence is also technically wrong since it contains a comma splice. It should read:
Does this next sentence have proper structure? I am not sure whether ...
