The phrase doesn't sound natural to me for some reason.
Could anybody suggest alternatives if the phrase is not OK?

I'd guess the reason that you don't think it sounds natural is that a research question isn't something that can happen 'during'. I'd recommend looking to include the verb that describes your relation to this research question. Did you ask the question? Did you answer the question? Did you consider the question? If you did all three, which is the most relevant? What are you trying to say?


Consider these...

One of the research questions [that] I asked/answered/considered/addressed/contemplated while completing/undertaking/'working on'/'studying for' my PHD was...

If you are still unhappy, consider revising the form. So that, for example, you may have...

While completing my PHD, one of the research questions that I addressed was...
