Hello.

How can I describe the state of confusion someone has after they wake up?

She woke up from a deep afternoon nap. In a state of post-sleep confusion, she looked out the window as the the sun was sinking beneath the horizon.

Is the rest of it okay?

How about "dazed" to replace the underlined part?

The sun sinks into the horizon, not beneath the horizon. After the sun has sunk into the horizon, you can't see it anymore to know whether it sinks further.

The sun sinks beneath the horizon for most native speakers.

I'd use "beneath/below/over the horizon", but not "into".
