Does "I am sorry to have received such an unfavourable reply" mean "I am sorry (that) I have received such an unfavourable reply.

I think so but I prefer to check with you. Please put me right on that, if necessary.

Yes, they mean the same thing.

But in the sense of "I regret this" rather than "I apologize for this."

The person received the reply, they didn't send it.
 
Why such an unfavourable reply and not just an unfavourable reply?
 
Perhaps he added "AND the horse you rode in on" making it a more unfavorable reply. ;-)
