It seems to have been raining since morning.
Can it be also written as:
1.It has been seeming since morning that it will rain.
2. It seems since morning that it will rain.
3. It seemed since morning that it will rain.
Can I know which are incorrect and why?

1 and 2 are grammatically incorrect. 3 is grammatically correct but does not mean the same thing as your original sentence. Why do you want to change the original?

I apologise. In fact, #3 is not grammatically correct. I thought it said "It has​ seemed since morning that it will rain". As you wrote it, it is not correct.

Since (an unspecified time) this morning and until now, it has seemed that it is likely to rain at some later unspecified time today.

It's not a particularly pretty or natural sentence. I would say something like "It's been looking like it's going to rain since early this morning".

It cannot be a continuous form without BE and an -ing form.

The original sentence is grammatically correct, but it is an odd sentence because it would generally be easy enough to confirm whether it has been raining or not, though how we would confirm the length of time is more difficult.
