(1) Yes, "darker" is the comparative form of the adjective "dark":

dark/darker/darkest

(2) It follows the noun because it really means something like:

What made your hair TO BECOME darker?

(3) It would go into its "regular" position in a sentence such as:

Why do you have darker hair today? Did you dye it yesterday?

(But: Why is your hair darker today? That is: Your hair is darker today. Why?)
