I’ve thinking about driving Didi (like Uber) as a part-time job recently. Right here, before the passenger get on the car, the driver usually asks “Is the four last number of your phone XXXX ?” to confirm that it’s that person who has asked the car service.

Let’s say I’m going to drive Didi and is it natural to ask the customer “Are you 6688?" (Let’s say the last four number of his phone is 6688)

No, that's not a natural question. Stick with the current format of making it clear you're talking about digits from their phone number.
