You can either omit the preposition or use "by". There are various reasons (not implications) people call others by different names, probably to tease/mock them or to be sarcastic.
 
Do "We call someone different names" or "Do we call them with different names"? What is the correct sentence?

The first one is okay. Don't use with.

Does "Call different names" imply we are criticizing someone or mocking them? Is it same as "Call names"?

In this video, it means that although her actual name is Bella, he's calling her Bree. It's just a prank.

No, not at all.


Is it the same as name-calling?

No. Calling people names is insulting.
It's fine to call people different names. My real name is Charles, but people have called me Charlie, Chaz, Chazbo, CB, Chuck, Chazzie, and even Rosco. I used to have a friend who liked to call me Tiger. None of those names is insulting.

Name-calling (or calling people names) is not the same thing. It's choosing a name that deliberately insults the person. If you said to someone, "Hey, Stupid, I'm talking to you," That's name-calling.
