Does "clear file folder" mean file folder whose color is transparent, clear? I only heard and said "file folder", and in some material, I found it. and I guess the meaning is just the color, isn't it?

As long as you weren't reading an instruction, where "clear" meant "delete", then yes, I think you're right.
