Alex has been hosting the SPB English club for many years. This English club was originally held in a local university and later moved to three different places. A few days ago, the manager of its current place told Alex that the shopping mall will be closed at the end of this month. Alex talked about this with me at that time and wondered if I could recommend some places for him to organize his club. Last night I saw him again, I asked him “Did you already find new venue for your club?” Is my question natural?

I would ask: "Have you already found a new venue for your club?"

Alex talked to me about this with me at that time and wondered if I could recommend some places for him to organize hold/run his club. Last night I saw him again no comma here and I asked him “Did you already find a new venue for your club [yet]?” Is my question natural?
See above.

Your question is quite natural! Asking, “Did you already find a new venue for your club?” clearly conveys your interest in Alex's search for a new location. It’s a straightforward and friendly way to check in on his progress. If you want to add a bit more warmth, you could also say something like, “I hope you’ve found a great new place for your club!” But overall, your original question works well.

“Did you already find a new venue for your club?” is not very natural in BrE.
